I've noticed on Youtube some people can convert really high and clean quality SPC sets for games that don't have official soundtracks. How is that high quality of a conversion reached? I tried using Foobar but the SPC conversions I do sound cloudy and terrible for many games.

Can you give examples?
It could be that they are putting in some manual work, like extracting the sample and sequence data and recombining them in a modern DAW, or using the original synthesizers the samples are derived from, using EQs and other remastering tools, etc.

Also if you use foo_snesapu instead of foo_gep you have the option of setting the sample rate to 44.1KHz. In my experience this does brighten the sound of SPC sets a little, but it isn't an earth-shattering improvement or anything.
